I have one that works exactly the way you want, except its on my home PC and I am at work.
I think the name of it is Pop Up Dummy
I have a registration code for it, but its not on this PC, its also at home.

Try running spybot - will search your PC and remove spyware and adware.

Also, AdAware can be a useful one as well.

If it's a "messenger" popup, then there is two things you can do:
1. Install a firewall. This is by far the best. Cos messenger pop-up's are simply showing you, than your computer is exposed to the internet. Anyoen can see your shared documents.
2. If you're running Win2k or WinXP, you can disable the messenger service, following these steps:
Open control panel
-> click "Administrative Tools"
-> Click "Services".
Find the service called "Messenger" (note, this is NOT Microsoft Messenger. This is a program that allows admins to broadcast message directly to your computer). Right-click on it, and stop the service. Once the service is stopped, right-click it again. Go to properties, and change start-up type to "Disabled".
The best solution would be to install a free firewall like Tiny Personal Firewall or Zone Alarm.
Hoep this helps.
